I believe your shapeshifter would be destroyed due to the fact that it didn't come into play as a clone, and clone is a 0/0, thus making it unfit to live in this world ;D

The only other question I have is thus (and I also thought of that but have been away, so there) - What happens if the Clone's already in the 'yard when the Shapeshifter comes into play? I would assume it would use the Clone ability and not die.

the Shapeshifter's ability is a static ability that only takes effect while its in play. this means that it will not become a Clone until the spell completely resolves. by then, all "As this comes into play" effects have passed. so as soon as it come into play it becomes a 0/0 and when SB-effects are checked it is put into the graveyard.

Indeed. I'll refer you to this:
If the top card in the graveyard has any asterisks (*) in the power/toughness, then those values are considered to be zero unless the card also has a characteristic setting ability that sets the value for these asterisks, in which case the Shapeshifter also gets that ability and sets the values. For example, a Nightmare or Keldon Warlord will have their power/toughness set as appropriate. [DeLaney 1998/07/17] But a Clone, Vesuvan Doppelganger, or Shapeshifter results in a 0 value for the *. [D'Angelo 1999/01/26]
